Present day clone based physical map construction is based on the pioneering work that produced physical maps for yeast and C. elegans. Automation has been utilized to create a high throughput process that collects data from clone restriction digests or fingerprints from the cloning vector of choice, bacterial artificial chromosomes (BACs). This process starts with high quality BAC libraries and proceeds through DNA isolation, restriction enzyme digestion and high resolution agarose gel separation. After fluorescent staining and imaging, the data are analyzed using a series of software tools, such as IMAGE, BandLeader and FPC. Other map related software programs are then utilized by a group of experts designated as pathfinders to construct comprehensive physical maps for community use.

With the increasing emphasis on whole genome shotgun assemblies, integration of mapping data throughout the assembly and editing process is key to assuring accuracy of the final product. In large genome sequence assemblies to date, mapping data have provided the framework for organizing the sequence. In addition, from these mapsa clone based tile path of the genome can be generated for functional genomic experiments. Furthermore, when a species genome is designated for further sequence characterization these maps serve as a critical resource for efficient gap closure and clone selection.
