The GSC Resequencing Primer Database stores PCR and sequencing primers designed to amplify and sequence annotated genes. Currently, primers have been designed for more than fourteen-thousand known or predicted human genes.

Primer information can be requested from the Search Page. Queries may be initiated by entering the EntrezGene ID, HUGO Official Symbol, or NCBI Build 35 chromosome and coordinates for regions of interest.

Primer Design

PrimerDesign is a Perl script that designs targeted PCR primers for genome resequencing projects using the functionality of Primer3. PrimerDesign includes several additional optimizing features. Primer pairs are designed to avoid amplification of untargeted repeat regions and no primers are designed across dbSNP sites. PrimerDesign performs primer specificity analysis to reduce the co-amplification of homologs and pseudogenes. In addition it identifies sequence features such as simple repeats and homopolymeric runs that may reduce the fidelity of PCR and sequencing reactions. In areas of predicted sequence difficulty, PrimerDesign generates internal sequencing primers to more readily sequence these areas.

PrimerDesign was developed with flexibility in mind. Amplicon sizes can be altered with regard to template quality, and localized GC-content. Primer length and Tm are easily modified. Primers can be designed to amplify specific exons or introns, selected genic regions, chromosomes, or the entire genome of any sequenced species.
